Not sure about the speaker problem but there is a relearn procedure (in the manual) for the auto window and esp when you lose battery power.

Were you driving when they touched, did the speakers pop loudly? Remember there are two fuse boxes, ones in the front and back... Something go fried somewhere... I don't think it could of killed the speakers, maybe check the head unit for any damage? Another idea is, it may sound stoopid but sniff around the car for that smell of burnt electronics, if you've ever smelt it you'll know once it hits you... but I would put $ on the fuses, or the headunit...

If you still got a warranty, I say pull all your equipment out if you can and take it in, don't tell them you installed anything but that the stereo went out, something is fried it sounds like, if you smelt burnt electronics than something needs replacing.

As for the ignition I don't think it would relate, but then again the whole electrical system could be having issues now... hope this helps. Sorry to hear, I made a dumbass mistake hooking up my system, it was cold and late and we wanted it done so we tried to ground the amp/capacitor to the body... needless to say I had to buy some new fuses for the amp... thankfuly nothing else fried.
