I know this is going to sound dumb but do you have them in place right? I had an issue with the windows not closing all the way up but little did I know I had them in the wrong slot. I think also your suppose to keep your windows rolled up with the ventguards in place for 24hrs that way the window can get use to it I guess. Hope your issue gets resolved MOE.
Can someone send me a pic of the location? I believe they are sitting in the correct spot, but hey sometimes the easiest mod can be the hardest. LOL
As for leaving them in the completely closed position, either manually or auto up, manually, the window will go to the top and immediately come down (about an inch) or in auto up mode they go all the way down. so it never will stop at the topmost position
I don't have auto-up windows, but I remember something someone posted about resetting your auto up windows by teaching them the "full-up" location after any sort of battery reset. I'll see if I can find it...
SOCal's post #16... -of course this sounds like what you've already tried to do. DOH! Well, hopefully someone gets you pictures and it's no big deal. Good luck MOE!

MOE: I had to keep playing with the location of the ventshades. I pulled out the weatherstripping, located the ventshades next to the doorframe, and then worked the weatherstripping into place. it took a few tries but once I got it into place, the windows went up and stayed up. The auto-reversing of the windows is a safety feature to protect bodyparts. I wouldn't try to adjust or defeat that feature. When the weatherstrip and ventshade wre in the right spots the window will work properly.
Moe, here are some pics, not sure how much they are gonna help, shot is up into the window channel, vent guard on the left, so from left to right, ventguard, weather strip, outer window channel and then inner window channel.
